There are alot of Cuzco hotels, and sometimes it is impossible to choose between them. Here are some good ones. I like the Picoaga Cusco hotel, it is tidy. Then there is the hotel Ruinas Cusco, it is a must see. Hotel Pakaritampu, hard to say, great to stay. If you are looking for something a bit nicer, try the Hotel Monasterio. The Novotel is nice but a bit too much for me to spend, instead i prefer the Garcilaso. There are so many things to see in Cuzco, you must plan your time.
